However now I have a rusty film on my connecting rods. What is that about?? It is suppose to be safe for alloys. I placed my pistons into the solution with the connecting rod shafts and caps outside solution. After soaking for two days the pistons are very clean

We generally suggest that soak times be limited to about 15-30 minutes. If the parts were soaked for an extended period of time, any portion of the rods not fully submerged in Chem-Dip might have been exposed to water vapor coming off the top of the product. However, such exposure would typically only result in flash rusting and not affect component performance.
